With most likely having that saved slot, all they have to do is connect the NES Classic Edition to a PC via micro-USB cable and boot the console on ‘FEL’ mode.

Booting through this mode can be done when users hold down the reset button and the power button from a powered-off state according to the NESClassicMods community. It all becomes automatic from there though NES Classic Edition owners are warned of potential issues should this be done.

A lot of this has to do with the modification process involving the ROMS which could go haywire once opened and tinkered with using third-party tools on a PC. Other than that, added game files together with custom JPGs need to be repacked to the hardware kernel with owners flashing the hardware, ARS Technica reported.
